There are few stocks that can't be bought via Kite Connect APIs. For such stocks, the error message advises to use TOTP. If I login to Kite Connect via TOTP, will I be able to trade such stocks via APIs?

Yes, you should be able to trade them if you have authenticated using TOTP.
